They didn’t “undo” or retcon anything, it’s clear from the dialog in the various episodes that obtaining Grogu was to use his DNA to alter the clones. Moff Gideon says that his clones would have the one thing he himself never did: use of the Force. Grogu is strong in the Force, hence the desire to capture him so Dr. Pershing could study his Force sensitivity and apply it to the clones.
Jon Favreau’s comment didn’t didn’t directly address the issue of whether Grogu was or was not cloned in some way, just that he had his own life with his own back story. Even if Grogu’s existence began from some form of cloning process, the further you get from the point of creation, the more of their own story the “clone” would have. For instance, Boba Fett was a completely unaltered clone of Jango Fett, yet as an adult during the time of The Empire Strikes Back, he clearly had his own life with his own backstory.
