Technically, that’s in keeping with the cartoon’s premise following off the finale episode of the original ’92 series, “Graduation Day”, where the Professor was off recovering with his space-babe Lilandra, and Magneto was persuaded to be the new leader of the team.
Although what happened in the 90’s print comics when Magneto did briefly reform and take over the Professor’s management of the school is a little more complicated… 😉
Also in line with the X-Men comic books of the era. That includes a pair of 4-part limited series that were published. One was X-Men vs. Fantastic Four, and the other was X-Men vs. Avengers.
